A transporter must be involved in the process somewhere along the way, even in the event of a site to site transport, the user is beamed up, sent through the buffers in the transporter room, then beamed back down somewhere. But it is far easier to beam the people to or from a pad because the imaging scanners are better resolution and the chief is ready in the Transporter room should something go horribly wrong.

It is also more convenient and polite to beam into a standard greeting area rather than just popping in anywhere - if it's not your ship . The transporter pad room is a foyer for the ship's crew.
