It was the NCC-1701 E USS Enterprise Sovereign Class Ship. Kirk's Enterprises, the Constitution class & Constitution class refit were also built in the San Francisco yards according to their dedication plaques. See http://memory-alpha.org/wiki/Enterprise_dedication_plaque for more information. However, none of them were constructed in the CITY of San Francisco. They were constructed in a space-dock that either was above SF or was named after SF.

It should also be noted that starship construction on any particular ship often occurs both on the ground AND in space. As Utopia Planitia Fleet Yards had facilities in space and on the ground.
