while an exact percentage can probably not be reached, we can infer that first of all, no CGI was used in TOS as it was way too early. One of the first fully realized CGI sequences in Hollywood appeared in Star Trek II: the Wrath of Khan (the genesis simulation). A couple CGI effects were used in the later TOS movies, and occasionally CGI was used in TNG. Star Trek Generations used it extensively, but CGI wasn't adopted fully until the third season of Voyager/sixth season of DS9. Since then, CGI was used almost exclusively for visual effects.

cg was used alot in star trek enterprise----in the mirror episode, the gorn is cg, and when the suliban morph and flatten out that is also cg.
